I would not trust this on windows operating system (R5 and R6 on the same box). In the R4/R5 world it worked, but IBM warned that this is supported.

If this was aix or unix or linux I would say do it because the instances will run within their own directories. Just keep in mind you need to have enough hardware resources to run these server applications.

But to answer your question as long as the R5 server can connect to the R6 server, it will get the directory. BUT!!!! remember the R6 design was meant for R6 not R5. I would state you need to regress the design back to R5.
